Berbeda dengan seri terdahulu, dalam Bioshock 2 pemain bakal berperan sebagai Big Daddy, yang sebelumya merupakan tokoh antagonis. Pemain berperan sebagai sebuah subjek uji plasmid Sinclair Solution, sebuah penyedia utama Plasmid dan tonik di kota Rapture bawah laut yang pertama kali dieksplorasi di original Bioshock.
